ても supposes the fact rather than granting it and says the outcome holds regardless (高くても買う); からといって grants the fact as true and refuses only the conclusion drawn from it, so it needs a negative main clause where ても is happy with an affirmative one.
They are two halves of one denial rather than alternatives — からといって sits in the subordinate clause and marks which inference is being refused, とは限らない sits in the main clause and states that the generalisation fails, and a single sentence commonly carries both (〜からといって〜とは限らない).
Lookalikes
The same と言って stem one particle apart — と言っても concedes a label the speaker has just used and scales it down (社長と言っても、社員は三人だ), while からといって takes a reason and blocks the conclusion someone would draw from it; と言っても qualifies the thing named, からといって attacks an inference.
Both open から + a particle onto the same granted reason and then do opposite things with it — からこそ affirms that reason as the one that produced the result, からといって refuses the conclusion drawn from it and forces a negative main clause; reading こそ where といって was written inverts the sentence.
